Mapping the Intertidal Microphytobenthos Gross Primary Production, Part II: Merging Remote Sensing and Physical-Biological Coupled Modeling ArchiMer
Savelli, Raphael; Méléder, Vona; Cugier, Philippe; Polsenaere, Pierre; Dupuy, Christine; Lavaud, Johann; Barnett, Alexandre; Le Fouest, Vincent.
Microphytobenthos (MPB) at the sediment surface of intertidal mudflats are known to show a high spatial and temporal variability in response to the biotic and abiotic conditions prevailing at the mud surface. It makes long-term and large-scale monitoring of MPB Gross Primary Production (GPP) difficult to set up. In this study, we developed the first 3D physical-biological coupled model (MARS-3D) that explicitly simulates GPP of intertidal MPB at the mudflat scale, and we compared the outputs with in situ and space remote sensing MPB GPP data. We discuss the sources of discrepancies between the modeling and the remote sensing approach in the light of future developments to be done. For instance, the remote sensing algorithm provides a very synoptic view of...

Connectivities with shellfish farms and channel rivers are associated with mortality risk in oysters ArchiMer
Gangnery, Aline; Normand, Julien; Duval, Cyrielle; Cugier, Philippe; Grangeré, Karine; Petton, Bruno; Petton, Sebastien; Orvain, Francis; Pernet, Fabrice.
Oyster diseases have major consequences on fisheries and aquaculture. In France, young Pacific oysters Crassostrea gigas are severely hit by the ostreid herpesvirus, whereas adults suffer mortalities presumably caused by pathogenic bacteria. Here we investigated the origin and spread of mortalities that affect both young and adult oysters, and we identified and compared their risk factors. Mortality was monitored in 2 age classes of oysters deployed in early spring at 39 sites spread over a 37 km2 surface area inside and outside of shellfish farms. Environmental data obtained from numerical modelling were used to investigate risk factors. Mortality of young oysters associated with ostreid herpesvirus occurred in the oyster farming area. Hydrodynamic...

Growth and distribution of the great scallop (Pecten maximus) in the English Channel: a modelling approach. ArchiMer
Le Goff, Clement; Lavaud, Romain; Cugier, Philippe; Jean, Frédéric; Flye Sainte Marie, Jonathan.
The great scallop Pecten maximus is currently the most important species in landings (as well in tons as in value) for the French inshore fleet of the English Channel. A French scientific program “COMANCHE” funded by the French National Research Agency (ANR) was conducted to improve our knowledge on the great scallop within its ecosystem, in an integrated way and over the whole area of the English Channel. In that context, the aim of this study is to better understand the determinism of the growth and distribution of the great scallop in the English Channel, integrating both physical and trophic constraints through a modelling approach. The used method is based on the coupling of a 3D hydrodynamical model (MARS3D developed at Ifremer) providing...

Spatial, Ecological and Social Dimensions of Assessments for Bivalve Farming Management ArchiMer
Bacher, Cedric; Gangnery, Aline; Cugier, Philippe; Mongruel, Remi; Strand, Oivind; Frangoudes, Katia.
The general purpose of assessment is to provide decision-makers with the best valuable data, information, and predictions with which management decisions will be supported. Using case studies taken from four scientific projects and dealing with the management of marine bivalve resources, lessons learned allowed identifying some issues regarding assessment approaches. The selected projects also introduced methodological or institutional frameworks: ecosystem approach to aquaculture (EAA), system approach framework (SAF), marine spatial planning (MSP), and valuation of ecosystem services (ES). The study on ecosystem services linked ES to marine habitats and identified ES availability and vulnerability to pressures. The results were displayed as maps of...

Cugier, Philippe.
The Bay of Seine is a coastal ecosystem submitted to a large river input (Seine river), which brings important quantities of nutrients. This nutrient enrichment leads to frequent eutrophication events and, from the beginning of the eighties, regular toxic phytoplanktonic (Dynophysis) blooms are observed. In order to study the nutrient cycles (nitrogen, phosphorus, silica) and their contribution to phytoplanktonic stock regulation, a three dimensional model has been developed, based on the coupling between an hydrodynamic part taking into account sediment dynamics (SAM-3D) and an ecological part, which accounts for the main biological compartments and processes. This model is able to reproduce the main physical and biological characteristics of the...

Vertical distribution of brittle star larvae in two contrasting coastal embayments: implications for larval transport ArchiMer
Guillam, Morgane; Bessin, Claire; Blanchet-aurigny, Aline; Cugier, Philippe; Nicolle, Amandine; Thiébaut, Éric; Comtet, Thierry.
The ability of marine invertebrate larvae to control their vertical position shapes their dispersal pattern. In species characterized by large variations in population density, like many echinoderm species, larval dispersal may contribute to outbreak and die-off phenomena. A proliferation of the ophiuroid Ophiocomina nigra was observed for several years in western Brittany (France), inducing drastic changes on the benthic communities. We here studied the larval vertical distribution in this species and two co-occurring ophiuroid species, Ophiothrix fragilis and Amphiura filiformis, in two contrasting hydrodynamic environments: stratified in the bay of Douarnenez and well-mixed in the bay of Brest. Larvae were collected at 3 depths during 25 h within each...

Managing the Agri-Food System of Watersheds to Combat Coastal Eutrophication: A Land-to-Sea Modelling Approach to the French Coastal English Channel ArchiMer
Garnier, Josette; Riou, Philippe; Le Gendre, Romain; Ramarson, Antsiva; Billen, Gilles; Cugier, Philippe; Schapira, Mathilde; Théry, Sylvain; Thieu, Vincent; Ménesguen, Alain.
The continental coastal waters of the Eastern Channel, from Normandy to Hauts-de-France, are subject to the major influence of unbalanced nutrient inputs from inflowing rivers. Several episodes of harmful algal blooms (HABs) compromising fishing and shellfish farming activities have been observed at the coast. For a better understanding of how the land-to-sea aquatic continuum functions, the GRAFS-RIVERSTRAHLER river biogeochemical model was implemented to cover the watersheds of 11 rivers flowing into this area (including the Seine) and chained with the ecological marine ECO-MARS3D model, applied to the French Northern coastal zone. Human activities strongly impact on the functioning of coastal ecosystems. Specifically, for these fertile soils of Northern...

Modelling the Karenia mikimotoi bloom that occurred in the western English Channel during summer 2003 ArchiMer
Vanhoutte Brunier, Alice; Fernand, L; Menesguen, Alain; Lyons, S; Gohin, Francis; Cugier, Philippe.
Observations from space and in situ from the R.V Corystes 8/03 Cruise show that a massive Karenia mikimotoi bloom occured during summer 2003 in the western English Channel. Due to exceptional climatoligical conditions that occured in June 2003, the installation of a very strong thermocline enhanced the development of a massive bloom over 1 million cells 1(-1) in the Central English Channel. This paper presents the application of a mathematical model of this species, previously developed in for the Bay of Biscay, into a general 3D model of the primary production of the English Channel and southern Bight of the North Sea. Allelopathic interactions exerted by K. mikimotoi on other phytoplankton species and the role of agitation in the mortality of this...

A three dimensional (3D) ecological model is developed and applied to the "baie de Seine" area. It consists of a 3D model for hydrodynamics and port (SiAM3D) coupled to an ecological model simulating nutrient cycles (nitrogen, phosphorus, silicon) and two phytoplanktonic classes (diatoms and flagellates). The model is validated by confronting simulations with nine year long series of measurements and then used to better understand the ecosystem functioning. It especially allows to show the role of the proportion of silicon with regard to nitrogen and phosphorus in the summer loadings of the Seine river on the more or less strong presence of flagellates in the river plume. The model was also used to test various hypotheses of reduction of nitrogen loading...

Influence of Crepidula fornicata on suspended particle dynamics in coastal systems: a mesocosm experimental study ArchiMer
Grasso, Florent; Carlier, Antoine; Cugier, Philippe; Verney, Romaric; Marzloff, Martin.
In coastal environments, strong feedback can exist between benthic fauna and sediment dynamics. Benthic populations can modify sediment dynamics through biofiltration and bioturbation, while hydro- and sediment dynamics directly determine local environmental conditions for benthic organisms. However, these complex feedbacks are difficult to study in situ. Here, we carried out mesocosm experiments to characterize the effects of a benthic species (the gastropod Crepidula fornicata) on mud dynamics under hydrodynamic conditions representative of their natural habitat. Different experimental tests related to the inclusion (or not) of dead or live crepidula reveal that biofiltration can increase particle settling up to 40%. Flocculation, which is strengthened...

Eutrophication modelling chain for improved management strategies to prevent algal blooms in the Bay of Seine ArchiMer
Passy, Paul; Le Gendre, Romain; Garnier, Josette; Cugier, Philippe; Callens, Julie; Paris, Francois; Billen, Gilles; Riou, Philippe; Romero, Estela.
Eutrophication of the Seine estuary and the Bay of the Seine is a crucial environmental issue for the management of ecosystems and economic activities related to fisheries and tourism. A large quantity of nutrients, especially nitrogen, is brought to the coastal zone by the Seine River, the main input of that area, but also by smaller rivers along the Normandy coast. This large delivery of nitrogen leads to an imbalance between nitrogen (N), phosphorus (P) and silica (Si), which affects the growth of planktonic organisms and can exacerbate the occurrence of harmful algal blooms (HABs). These events can be damaging for shellfish fisheries, an important economic resource for the region. The study describes a new modelling chain coupling a riverine and a...

Large-scale patterns of river inputs in southwestern Europe: seasonal and interannual variations and potential eutrophication effects at the coastal zone ArchiMer
Romero, Estela; Garnier, Josette; Lassaletta, Luis; Billen, Gilles; Le Gendre, Romain; Riou, Philippe; Cugier, Philippe.
We provide data on nutrient export for 28 rivers in southwestern Europe and analyze long-term changes in the context of anthropogenic pressures and regulation policies. Special attention is given to seasonal variations, because the integrated annual values that are usually provided do not allow us to establish comparisons with seasonal phytoplankton dynamics. The eutrophication risk associated with river inputs is addressed by means of an indicator (Index of Coastal Eutrophication Potential, ICEP, Billen and Garnier, Mar Chem 106:148–160, 2007). An overview of the temporal evolution and the intra-annual variability of the ICEP is discussed for specific rivers and integrated coastal regions. The annual dynamics of the eutrophication indicator is analyzed to...

Two- or three-layered box-models versus fine 3D models for coastal ecological modelling? A comparative study in the English Channel (Western Europe) ArchiMer
Menesguen, Alain; Cugier, Philippe; Loyer, Sophie; Vanhoutte Brunier, Alice; Hoch, Thierry; Guillaud, Jean-francois; Gohin, Francis.
The general trend in ecosystem modelling is to improve the spatial resolution by shifting from rough box-models to fine 3D models. Despite the continuous speeding-up of computing, 3D models involving numerous state variables may remain intractable, especially for parameter calibration, when processes with long half-life periods (i.e, from years to decades) are introduced, such as the behaviour of organic matter in sediment and population dynamics of benthic species. In these cases, a first approach can be provided by fast-running box-models, if they take into account the most crucial hydrodynamic properties of the system. In a macrotidal shelf sea such as the English Channel, the long-term horizontal transport can be summarized by the tidal residual...

Coupling a watershed model of the Seine river with a 3D ecological model of the English Channel in order to study eutrophication problems ArchiMer
Cugier, Philippe; Passy, Paul; Callens, Julie; Garnier, Josette; Riou, Philippe; Billen, Gilles; Le Gendre, Romain; Paris, Francois.
Eutrophication of the Seine river/estuary/bay continuum of the French coast of the English Channel is a subject of growing concern. Because of huge nutrient inputs from the Seine river, with an excess of nitrogen over phosphorus and silica, chlorophyll concentrations reach very high level and episodic blooms of toxic dinoflagellates are regularly observed. In order to better understand the relationship between these ecological processes and the human activities in the Seine watershed, two models have been developed and used in connection : 1/ a model describing nutrient (N, P, Si) transfer processes at the scale of the whole Seine Basin (SENEQUE/RIVERSTRAHLER, Thieu et al, 2009), allowing human activity (agricultural practices, waterscape management, urban...

Billen, Gilles; Cugier, Philippe; Garnier, Josette; Menesguen, Alain; Guillaud, Jean-francois; Durand, I.

Emergence of negative trophic level-size relationships from a size-based, individual-based multispecies fish model ArchiMer
Travers-trolet, Morgane; Coppin, Franck; Cresson, Pierre; Cugier, Philippe; Oliveros-ramos, Ricardo; Verley, Philippe.
Modeling the mechanisms underlying trophic interactions between individuals allows the food web structure to emerge from local interactions, which constitutes a prerequisite for assessing how marine ecosystems respond to various anthropogenic pressures. Using a multispecies spatially explicit individual-based model, the emergence of trophic patterns was explored in the eastern English Channel ecosystem, where pelagic-benthic trophic coupling was recently studied empirically. The OSMOSE model was applied to this ecosystem by explicitly representing the life cycle of 13 fish species and one squid group, forced by pelagic and benthic prey fields that are variable over time and space. A matrix defining possible accessibilities between life stages was added to...
